Description
The fact that this happened was a bug on my part, but mentioning it because the result was quite confusing/problematic: adding a missing-structure pseudobond between the last residue of one chain and the first residue of the next seems to quietly merge the two chains into one.

It would seem that the two options when you explicitly create backbone connectivity between two chains are:

1) Do nothing. Leave them in a quasi-inconsistent state. Have the programmer do the heavy lifting if he/she wants to actually merge them into a single chain. Raises the question of why the programmer created the connectivity in the first place.

2) Automatically merge them.

I chose #2. I could be persuaded to allow #1 as option if there was some realistic usage scenario. It would be a bit of work.

Option 3 would be to just raise an exception. Perhaps just in the case where merging would lead to overlapping residue numbers - that can be a real pain to untangle afterwards.

I'd agree with that. Perhaps combined with an error message that points out the correct way to merge two chains.

Upon further review, I have decided to do nothing about this. I want to keep the auto-chain-forming behavior which is extremely convenient, but there really is no good way to _not_ form the bond if it would result in numbering conflicts. I mean, not being psychic you have no way of knowing if the conflicts would be taken care of after the bond formation or not. For instance, forming a peptide bond with Build Structure cleans up the conflicts after forming the bond. So I don't want to force the rewrite of existing working code by enforcing this new restriction.

Also, with the new residue-renumbering command and tool, the situation is a lot more extricable than it was when this ticket was filed.
