Then the surface color or transparency can't be changed, whether by using the color well on the Volume Viewer dialog or command: volume #2 transparency .5

Partly fixed.

The transparency command can now change the per-vertex colored map surface.

Still the volume command transparency option and the Volume Viewer color button do not change the the transparency -- those only know about single color volumes, and only change the single color transparency. For Volume Viewer the button shows the single color so I think it is sensible that its transparency setting is for that single color. The volume command should perhaps effect per-vertex transparency. In Chimera 1.l2 the color well and the volume command transparency option both switch the coloring to single-color. Maybe ChimeraX should do that.
