Fixed.

The error is because a tether cone had a singular matrix because the atom radius was 0 because of setting ball scale to 0 with the command "size ballScale 0 stickRadius 0.08". I think it should not be allowed to set ball scale or atom radii to 0. The code is not designed to handle that degenerate case. So I changed the size command to require a positive ballScale value.
