Improve Tools menu categories

Description
The AlphaFold tool does not seem to belong in menu Tools / Structure Analysis. ViewDockX does not belong in General. Basic Actions probably belongs in Depiction. Modeller is perhaps hard to find under Tools / Sequence since it is really about structure prediction like AlphaFold. We probably need a Binding Analysis category.
Purpose of this ticket is to improve the placement of Tools in the menu and make any new submenu categories, or rename any categories so users can most easily find the tools they want.
TomG suggests we should try to avoid multiple incremental changes which will annoy users when they cannot find the tools they are accustomed to using.

Moved some tools and added some categories as per our offline tug-of-war. :-)
