Description

The following bug report has been submitted:
Platform: Linux-3.10.0-1127.19.1.el7.x86_64-x86_64-with-centos-7.8.2003-Core
ChimeraX Version: 1.1 (2020-09-09 22:22:27 UTC)
Description
Received the following error message from an ISOLDE user trying to run the output mmCIF file through REFMAC. I've gotten similar (?) errors in the past from Phenix about single-residue HELIX records.

ERROR ==> In the loop containing the item _struct_sheet.id
ERROR ==> The number of expected items and the number existing items do not match
ERROR ==> The number of expected items is 2
ERROR ==> The number of existing items is 1

Summary: ChimeraX bug report submissionmmCIF _struct_sheet output not accepted by REFMAC

Of course this would probably be trivial to debug with an example mmCIF file and impossible to debug without such a file. Can you get the example file from the ISOLDE user and attach it to this bug report?

Not that one, I'm afraid. Was a confidential job for VIR. But I can probably create one with a bit of tinkering.

My bad. Looks like this is not a ChimeraX problem after all (the mmCIF file written by ChimeraX didn't actually have a _struct_sheet loop - only _struct_sheet_range. The user was running through CCP-EM, which seems to do some of its own modifications to input files before passing to REFMAC. Sorry for the false alarm!

in reply to:  4 ; comment:4 by Tristan Croll, 5 years ago

Yep - CCPEM bug. The intermediate mmCIF file they write contains:

loop_
_struct_sheet.id
_struct_sheet.number_strands
 232

... which is obviously wrong. Will chase up with them.
