I tried out the Phenix tool for this (https://www.phenix-online.org/documentation/reference/combine_focused_maps.html) a couple of days ago. It did a really nice job (combining seven ~3A cryo-EM maps of the same mitochondrial complex I structure - each focused on different parts of the complex - into a single weighted combination)... but it is sloo-ooo-ooow. For this case, it took around 4 hours - my intuitive expectation based on the complexity of the task was maybe a hundred times faster (i.e. a few minutes). Anyway, this seems to fit well within the scope of ChimeraX's core focus, and most of it seems to me like a simple combination of already-implemented functionality. The exception to that would be the need for a good estimation of local model-map correlation, since that's used to determine local weightings for each map.
Focused refinements are really common these days so I agree having a fast implementation would be nice. This would be a good feature to put in our R01 grant renewal.
