Hi Juliet,
Thanks for providing all this information. It looks like the Qt windowing toolkit is hanging as it tries to get the MIME type of a file so that it can show an appropriate icon. Could you try using the ChimeraX daily build, which uses a newer version of the Qt toolkit, so we can see if the problem is fixed in the newer version? Thanks!

Hi Eric, Unfortunately, this problem persists in the daily build as of today! Thanks for your help on this. Well that's too bad. I have a couple of other things for you to try.
The easier (but less likely) thing is to open your System Settings, go to the Privacy & Security section, go to its Files and Folders subsection, and make sure that the versions of ChimeraX that you have have all their access controls enabled.
The other thing is to go to ~/Library/Application Support and rename ChimeraX to something else. Then start ChimeraX and see if that changed the behavior. The renaming will make ChimeraX "forget" any saved state (e.g. files you recently opened), so if this didn't help you would want to go back and delete the just-created ChimeraX folder and rename the old folder back to ChimeraX.

Hello! Unfortunately I tried both of these and neither worked :( - with both the newest version of ChimeraX and with the daily build. While in the Application Support folder I also tried deleting all old versions of ChimeraX except for the daily build and the problem still persisted. Renaming did not change. And ChimeraX does have access to folders (which I also did assume because I am able to save using the command line, which has made this problem much less urgent). Let me know if you have any more ideas.. Thank you! email2trac barfed on my response, so reproducing it here:
Hi Juliet,
Please try getting tomorrow's daily build (it should be dated March 26th or later). Before opening the save dialog, run the attached Python script (simply by opening it, e.g. "open native_save.py"). Does the save dialog then open any faster? If it does open, the resulting save dialog will be less functional then the normal version since it will be using a "native" save dialog that we won't be able to customize with additional widgets, so for instance you won't be able to specify supersampling amount for images, which models to save as PDB, and so on. You will always get the default save behavior.
So it's really to see if it's the use of the non-native dialog that's causing the problem for you.
