• Continuing discussion from 2/13 meeting:

  • Should "entity atoms", which means the same molecular entity, be part of the atom-spec?
  • Need more discussion/revision for show only option
  • How should nucleotide representation fit into the command set

Discussion

• "polymer" is better than "entity" for select, color and rainbow commands
  • should be completed before alpha release
• Conrad will investigate implementing the "like" operator
  • should be completed before beta release
• "polymer" could be an in-line alias for "like seq"

Action Items

• Add magic numbers to session files - Greg & Conrad
• Conrad will continue working on ribbons
• All command descriptions need to have a synopsis - TomG
• When commands are registered generate warning if synopsis not present - Greg
• "usage allOptions <command>" shows hidden options - Greg
• For commands where atom-spec" is too specific, use another word - Elaine
• Greg will continue to work on usage
• "usage show" should hide only keyword
• Change documentation (Elaine) and select and color commands (TomG) per above discussion
• Remove list command - Greg
• Combine info with listinfo - Conrad & TomG
