Description
Hello,

I can not reassign secondary structure for certain residues in my structure using setattr, the residues seem to be permanently stuck as loops.

ie $ setattr /a:563-576 res ss_type 1 create true

Will change all but residue 572 to a helix and 

$ setattr /a:563-576 res ss_type 2 create true

Will change all but 572 to a sheet

Thanks for reporting this problem. We have not seen it on any structures ourselves. Is there any chance you could send the problematic structure, or at least chain A of the structure?

Hi Graham,

There are two residue attributes relevant to secondary structures. One is ss_type. The other is ss_id. ss_type identifies what type of secondary structure element the residue belongs to. ss_id identifies which secondary structure element the residue belongs to. In some unusual cases, it is possible for two different helices to have no non-helix intervening residue. In this case that stretch of residues will all have the sane ss_type, but two different ss_ids, and ChimeraX will depict one of the transition residues as coil.
That's what's biting you here. You've assigned the same ss_type to that stretch of residues, but they have two different ss_ids. This additional command will make those residues look like one helix:

setattr /a:563-576 res ss_id 101
