Mol2 'skip' atoms not accounted for in summaries

Description

The number of atoms/bonds/residues output in the MOLECULE section does not account for 'skipped' atoms. This fouls up the mol2 reader.

e.g.: save /Users/elizagazaway/Documents/coord_trial1.mol2 format mol2
combineModels true skipAtoms #2:1-3
