I wasn't able to reproduce this. I also run Ubuntu 22.04 (on WSL2). I see VMWare all over the environment report -- that's a traditional VM with a full OS and ChimeraX inside it, not a container, right?

Also, what's the output if you open the GUI IPython shell and type import chimerax.core.python_utils; chimerax.core.python_utils.chimerax_python_executable()

I get "/usr/bin/python3". What do you get?

And for you to try: (1) move aside any ~/.local/lib*/python* directories, and (2) "apt install python2".

Oh, OK, I see. chimerax_python_executable assumes sys.executable is in the same folder as python3.x. We've (read: I've) run into this issue before, but I can't remember exactly what we did to solve it. I think it was about using os.path.realpath(sys.executable) to find the root directory in __main__. I'll test
