The following bug report has been submitted: Platform: macOS-12.5.1-arm64-arm-64bit ChimeraX Version: 1.6.dev202301050222 (2023-01-05 02:22:38 UTC) Description (I know it's low-priority, but I keep getting caught out by it): if the first run of a new MacOS ChimeraX installation is from the command line, it leads to ChimeraX being flagged as damaged by the quarantine system, and (as far as I know) the only way to rescue it is to manually clear the quarantine flag from the command line with `xattr`. It used to be that it was still runnable from the command line regardless, but they seem to have closed that loophole now. Is it possible for the command line invocation to trigger the quarantine check on first run the same way opening from the icon does? This is an Apple gatekeeper issue. I didn't see anyone trying to solve this online. I think only you have encountered this so I am not keen on putting code into ChimeraX to hack around Apple's quarantine bits. If you find some Apple approved way to handle this (like an entry in Info.plist) let me know and I can look at it.
There are probably various tricks you can use to avoid this quarantine problem. For example, probably launching ChimeraX from the shell with
open ~/Desktop/ChimeraX-1.5.app
which uses launchd will work. It may also be possible to disable quarantine check just for ChimeraX with the Mac sptctl command.
Also in macOS Ventura I see in System Settings / Privacy and Security / Developer Tools a setting that says "Allow the applications below to run software locally that does not meet the system's security policy" and it lists Terminal and the option is off. Maybe if you enabled this for Terminal (or whatever shell you use on Mac) then it would ignore the ChimeraX quarantine.

Not sure if it's something you did, but I just installed the latest daily build on my Mac and immediately did "make app-install" for Clipper, and it ran through the verification process as if launched from the GUI. So problem solved?

I did not change anything in ChimeraX. So I cannot explain how the command-line ChimeraX now does the macOS gatekeeper check. Does it show a GUI dialog asking to allow use? Or does it show a text prompt? Maybe a macOS update is responsible.
