Once you've closed a model with an ISOLDE simulation running, I'm afraid
that entire ChimeraX instance is going to be pretty much kaput (you'll
still be able to save structures, but any open/close event will trigger
tracebacks). Opening a saved session won't change that - you'll need to
restart ChimeraX. Sorry.
