Update PDB fetch URLs

Description
The Protein Databank is deprecating some urls for fetching files. We should check to make sure we are using their latest preferred URLs.

Eric says: "The database fetching on plato uses the updated URLs. It looks like ChimeraX uses the updated URL except using http, which I guess we should update to https. I'll need to check in on what Chimera classic does."

Chimera/ChimeraX don't use those generic URLs -- they use URLs specific to the site being fetched from (RCSB, PDBe, PDBj)
