By far the easiest solution is to just replace the zero entries with a small nonzero value (e.g. 0.2, the previous minimum value in the PAE matrices). Alternative would be to replace the edge weighting function with

weights = exp(-pae_matrix*power)

so it can gracefully handle zero values... but that would require a little recalibrating to find a suitable power value.

Fixed.

Made minimum PAE value 0.2 when computing domains.
