By "slanted" I mean the tube end faces are not normal to the long axis... image attached.

Fixed in d12e9ba. The projection of the atom coordinates along the cylinder axis is out of order for the offending helix. Unfortunately, the normal calculation assumes that the order of the projected cylinder centers match the atomic coordinates order. The slant was the result of using the mismatched center/atom coordinates.
