I understand the question marks. When you restrict matching to just a part of the chain, it replaces the rest of the chain with question marks so that they don't contribute to the sequence score (but opening a gap would still be penalized). Looking at the generated alignment it seems that there is a different problem -- the start of each sequence is a letter and then a series of question marks. That should not happen -- it should be a series of question marks (for the :85-150 case) or a series of letters (for the :1-100 case) I believe. Will look into that.

Matchmaker is supposed to rectify those sequences to their normal contents after doing the '?' trick for domain matching and the restoring code wasn't right. Fixed now.
