Full toolshed semantics

Description

Make toolshed commands to update bundles work properly.
Shorten bundle names on toolshed website.
Use "update" instead of "install" for installed bundles.

Toolshed GUI is working.

To be done:

  • Change toolshed commands to be more similar to pip commands.
  • Add interface for finding bundles by command/tool/format names.
  • Add GUI for running tools (but perhaps not under toolshed).

The toolshed commands ("toolshed install", "toolshed uninstall") now work. Commands that deal with active tools have been disabled since they are not really related to the toolshed.

Web site now hides the "ChimeraX-" prefix in the display. The full name is still used internally.

Still need to change "Install" to "Update" for installed bundles.

Alpha 2 functionality is done.

Tickets #735 and #736 were created for accessing ChimeraX from Javascript, and UI for managing active tools, respectively.
