Description
The Clashes tool is surpisingly difficult to use when I have two models opened (one is an energy minimized version of the other) and I just want to look at the clashes of each. It appears to have reported clashes for the undisplayed model while the displayed model has none which confused me greatly until I realized the very large user interface panel has no specifier of what structure it is being applied to except "Limit by selection". I see I can select each structure and run it. This is more cumbersome and error prone than I expected.

Implemented an 'ignoreHiddenModels' option to the command, default true, and a checkbox in the tool, also default true.

After actually adding a model-selection widget to the dialog, we realized that it was extremely confusing. The default behavior of the clashes command is to clashes between the given atom specifier and all other atoms. So to get the clashes limited to within the chosen models it would be necessary to override the 'restrict' keyword and specify 'both' as the value (rather than 'any'). This would preclude the using that option for what it currently used for in the dialog: restricting results to within the selection or involving the selection or from the selection to another atom spec.
The new plan for satisfying this request is to add an option to the command to completely ignore hidden models (default true), and make that option available in the dialog.
