Description
Using ISOLDE, after paramaterising a putrescine residue with the built-in MC_PUT template, addh fails. The error message (which doesn't seem to be included in the log) is:
Failed to add atoms ['H23'] to atom N1 because this will lead to having 5 atoms attached, which is more than its assigned geometry can support. This is probably due to an error in the MD template (MC_PUT). If this template is built into ISOLDE, please report this using Help/Report a bug

The template for PUT is fine (just checked). My guess as to what's causing your problem is that the putrescine is covalently bonded to another residue via N1? I'm afraid that new (i.e. not already built-in) covalent bonds between residues is one thing that isn't yet supported in ISOLDE (although I'm in discussions about how to make it possible). My general advice for situations like this is to model it as free putrescine, but add a strong (~5000 kJ/mol/A2) distance restraint in place of the covalent bond using ISOLDE's Rebuild tab. The result will be a little wonky and somewhat unsatisfying in ISOLDE itself, but as long as the density is reasonable things should stay under control sufficiently to allow your final refinement to correct the geometry.
