There's something unusual about your CUDA installation. The runtime libraries are clearly in the right place, since OpenMM found them (if it didn't, ISOLDE would have quietly fallen back to using OpenCL), but nvcc (CUDA's program for on-the-fly compilation of kernels) either isn't installed or isn't in its expected place at /usr/local/cuda/bin. Your choices are to either fix the CUDA installation (e.g. by reinstalling) or to switch ISOLDE over to using OpenCL (set the "Experience level" drop-down in the bottom right of the ISOLDE panel to advanced, then choose OpenCL in the "Computational Platform" drop-down that appears on the Sim settings tab). I'm afraid there's currently no option to set this as a permanent default, so you'll need to do it every time.

These days, if the CUDA platform exists but encounters an error on trying to start a simulation, ISOLDE will automatically fall back to using OpenCL.
