Without the transparency command the cap is colored by mlp.
What is going on is that the transparency command changes the cap coloring and so automatic updates of the coloring when the cap changes are turned off. At the end of the script the cap gets recomputed because of the scene shape changes such as hiding ~:OLA. The code is not smart enough to know that the cap of the surface has not changed -- if any of the scene geometry changes then all clip caps are recomputed. So at the end of the script when the scene is drawn it recomputes the cap surface and since automatic mlp coloring updates by using the transparency command, the cap reverts to a single color (purple).
It is not clear how to fix this problem. Everything is behaving as expected but the result is bad. The most surprising aspect is that the cap gets recomputed (and hence loses its mlp coloring) even though it does not needed to be recomputed because the surface shape did not change. It would be an improvement if the code was smart enough to realize that the surface did not change and so it did not recompute the cap. This would fix this problem.
This problem does not occur when running the commands by hand because at the time the transparency command is executed the scene has been drawn and the transparency command of course does not change the scene geometry so the cap is not recalculated and appears correct. If the clip plane is moved after the transparency command it will revert to single color.
Another bug revealed in testing this. When I hide :OLA after successfully coloring the cap and making it transparent I would expect by the above analysis that the cap would be recomputed because the scene geometry changed so it would lose its coloring. It does not lose its coloring, the cap is not recomputed. This is a bug. What happens is that the geometry change from the hidden atoms does not occur until the "graphics update" trigger in Drawing..check_for_drawing_changes() and that routine then clears the shape_changed flag so the surface capping is never aware that any geometry changed happened. This bug has also the same basic cause that the cap recomputation code does not know when to recompute the cap.
