Your 13 inch MacBook Pro (model 16,2) uses Intel graphics. The fix for wrong (noisy) silhouette edges and selection highlights I put in a while ago only applies to Radeon graphics so I don't expect the daily build fixes this, but let me know if I am wrong. I have not seen this problem on Intel graphics before, but it may be new in macOS 11.2.1 (Big Sur).
Try this ChimeraX command and see if it fixes the silhouettes
graph quality colordepth 16
This will force ChimeraX to render the silhouettes entirely off-screen which may fix the issue which I believe is an incompatibility between the framebuffer fomats between the on-screen and off-screen rendering.
This bug was initially described on the mailing list.

The problem is mostly when I use surface representation of a CryoEM density map (with opacity). The image you send shows noisy silhouettes on a ribbon. Could you send an image that shows it on a cryoEM map if that is your main problem?
I see your graphics is using 10 bit color depth on-screen "Framebuffer Depth: 30-Bit Color (ARGB2101010)". My 2019 iMac also uses that depth and does not show any silhouette problems. I still think the problem is either a depth buffer or multisample format mismatch. But I thought "graphics quality colordepth 16" would guarantee no mismatch occurs.
Perhaps you could try the graphics silhouette command to adjust the depth jump where edges are shown. I don't think this is the issue but maybe we will get more clues
graphics silhouette depthJump 0.1
https://www.cgl.ucsf.edu/chimerax/docs/user/commands/graphics.html#silhouettes
I also wonder if it is something specific about the scene you are rendering, like it has enormous or very small depth -- seems unlikely.

Hello Tom, Thanks for the reply. I have also tried the graphics silhouette depthJump 0.1 But the problem persists. I am sending you a figure where I have used the CryoEM Map (surface representation with 40% opacity). The image was saved after using the commands ´graphics quality colordepth 16´ and ´graphics silhouette depthJump 0.1´ Kindly see the attachment. It looks kind of cool though. Maybe we should consider it a feature? I think it is related to OpenGL multisampling, possibly the Mac graphics driver is giving multisampled framebuffers. Notice the edges of the silhouette noise are all aligned with the screen x and y axes. If I had a machine that did this I could probably fix it. But with no machine to test on I am not sure what I can do. I will try forcing my MacBook Pro (15") to use the Intel graphics and see if I get the same problem.

Is the silhouette noise both shown on-screen and also in images saved with the ChimeraX save command or ChimeraX snapshot toolbar button?
follow-up: 11 comment:13 by , 5 years ago
I tested on my MacBook Pro 15" with macOS 10.15.7 forcing it to use Intel graphics instead of Radeon using the gStatus program. It shows silhouettes correctly. It is using driver 4.1 INTEL-14.7.8 while this bug report uses the newer driver 4.1 INTEL-16.1.11 and macOS 11.2.1. I do not have a laptop with macOS 11 on it to test.
I am starting to think this is a graphics driver bug, not just an unusual allowed graphics behavior. The silhouette code writes to a framebuffer using a depth texture attachment, with no multisampling. Then the texture is sampled to compare neighbor depth values. It seems either the depth texture write or read is giving wrong depth values.
It is puzzling why the wrong values only appear with transparent rendering. Transparent rendering first renders a depth-only pass, then renders the color/transparency to produce single-layer transparency (using GL_LEQUAL depth test). It is unclear how that could cause depth write problems.

The image shows different levels of gray for the noise silhouettes. I think that image must have been saved with supersample 3 and some of the 9 sampled images had the noise silhouettes and others did not have them, blending to different gray levels.

The silhouette noise is shown both on screen and also when I save it using the chimeraX save command. Sorry I am not very technical person with the softwares or programmes. Can you please tell me what should I do? Do I need to change my computer if it has a problem regarding the macbook’s graphic card or something? Thanks Anas. Hi Anas, I don't have any solution for your ChimeraX silhouette noise problem. It is either a bug in the Mac Intel graphics driver on macOS 11.2.1 or the graphics driver is using some very unusual setting that ChimeraX cannot handle. I do not have your exact computer setup so I do not have a way to test or try to fix it. My iMac with macOS 11.2.1 and Radeon graphics does not have this bug, and my MacBook Pro 15" (2019) does not have this problem. So the only way you can fix it right now this is use a different computer or don't use silhouette edges. No one else has reported this problem so it probably only effects your exact computer configuration. Tom
