Not sure I understand this correctly. I think it is quite important that a user be able to run ChimeraX 1.1 and then later run ChimeraX 1.0 and not have 1.1 preference settings cause errors in 1.0. New preferences should be added in a way that does not cause errors in older ChimeraX, typically by using new preference key names.
There must be some additional element of this bug since I routinely use ChimeraX daily, 1.1 and 1.0 and have not seen it. Maybe I would need to explicitly save tool positions.

I agree, and will strive to not have this happen in the future, but the cow is out of the barn in this particular case. Yes, I think you have to explicitly set a tool position in 1.1 for this to occur in 1.0.
User went back to using 1.0 after saving tool positions in 1.1 or later on the same machine.
