Description
The following bug report has been submitted: Platform: Darwin-19.6.0-x86_64-i386-64bit ChimeraX Version: 1.1rc202009070534 (2020-09-07 05:34:34 UTC) Description Building my docs via Sphinx is broken in the release candidate for both Linux and Mac - looks like when I run: $(CHIMERAX_EXE) -m sphinx docs/source src/docs/user ... then the library search path isn't being instantiated correctly: /Applications/ChimeraX.app/Contents/bin/ChimeraX -m sphinx docs/source src/docs/user Running Sphinx v3.1.1 Configuration error: There is a programmable error in your configuration file: Traceback (most recent call last): File "/Applications/ChimeraX.app/Contents/Library/Frameworks/Python.framework/Versions/3.7/lib/python3.7/site-packages/sphinx/config.py", line 319, in eval_config_file execfile_(filename, namespace) File "/Applications/ChimeraX.app/Contents/Library/Frameworks/Python.framework/Versions/3.7/lib/python3.7/site-packages/sphinx/util/pycompat.py", line 88, in execfile_ exec(code, _globals) File "/Users/tic20/my-gits/chimerax-clipper/docs/source/conf.py", line 15, in <module> from chimerax.clipper import __version__ File "/Users/tic20/Library/Application Support/ChimeraX/1.1/site-packages/chimerax/clipper/__init__.py", line 33, in <module> from .clipper_python import ( ImportError: dlopen(/Users/tic20/Library/Application Support/ChimeraX/1.1/site-packages/chimerax/clipper/clipper_python.cpython-37m-darwin.so, 2): Library not loaded: @rpath/libatomstruct.dylib Referenced from: /Users/tic20/Library/Application Support/ChimeraX/1.1/site-packages/chimerax/clipper/clipper_python.cpython-37m-darwin.so Reason: image not found Clipper works just fine in the ChimeraX GUI, so the problem seems restricted to just that execution mode. There's a missing import in this case. Normally, chimerax.arrays is already imported so the library has already been loaded. If you import chimerax.arrays before importing clipper, the bug should go away.

I left out a step. It should be:
from chimerax import arrays arrays.load_libarrays()
That preloads the arrays shared library so subsequent shared library loads will find it.
Note:
See TracTickets
for help on using tickets.
I can limp through document generation for now by first setting the
LD_LIBRARY_PATH
to point to the required directories. In Linux:... leads to a successful run.
