Hi Tom,
Just to show the difference more clearly, here is the same scene (generated using the script I sent you earlier from 1T3T) zoomed in and out using

Two things are noticeable - one is the aforementioned difference in clipping, but the other is that coot is much more sensitive when scaling (the same cursor movement gives a larger change in scale). This is helpful with particularly large molecules, when one wants to quickly switch between residue level details and the global picture. It might be worth considering adding either a parameter (or maybe this already exists somewhere) that can be set in a startup file or in the mouse section of preferences to control this sensitivity.
