The following bug report has been submitted:
Platform:        Linux-4.15.0-51-generic-x86_64-with-debian-stretch-sid
ChimeraX Version: 0.91 (2019-06-25)
Description
Surface cap still doesn't work (new session, recently loaded volume, no other operations). I also tried the production release of chimerax and it doesnt work there either.

As your "surface cap" command says, you have surface caps turned off. I guess you turned this off in ChimeraX Preferences under Clipping.

sorry that was a mistake on my part. I resubmitted the bug report with
surface cap on. Sometimes it works, sometimes it doesn't
