For reference, can you tell me more about how the second monitor is configured? Are both monitors plugged into the same graphics card? Or is one connected to an external GPU? And what are the models of the two monitors?

It is a retina iMac (27”, 2017, Radeon Pro 580 8GB GPU), with an additional HP Z27n monitor attached via a thunderbolt to HDMI connection. No external GPU. Cheers Oli

I would expect that to work. If you move the ChimeraX main graphics window, so it it half on one monitor and half on the other, what do you get?

In that case, the side of the monitor with the largest half of the main window shows it, and the other monitor doesn’t show the smaller half at all. Interestingly, if I move the main window to the secondary monitor and launch Side View from there, Side view looks fine on the second monitor. If I then move side view back to the primary monitor, the molecule represented in side view disappears again! I guess maybe it is something specific to my setup? Oli

(FYI, no need to cc Tom and me on your replies to ChimeraX-bugs, we're both notified when information is added to the ticket.)
So yes, this bug is probably specific to your setup and the Apple graphics driver. A guess is that it might work if your external monitor supported "one billions colors" (i.e., 10-bits each for red, green, and blue), just like your retina display. Good luck!
