Could be the toolshed update does some Qt call in the wrong thread. The command log doesn't suggest anything the user ran would cause a problem and after many commands the toolshed is finally checking for an update and Qt mysteriously crashes. I think Greg should check that absolutely no Qt is used in the async thread that is doing the Toolshed update, including logging messages.
