Sample code no AtomicStructure.h error 

On Win11, try to install the sample code downloaded at https://www.cgl.ucsf.edu/chimerax/docs/devel/writing_bundles.html. Error log attached. Manually adding the header by "-IC:\Users\luod\AppData\Local\ChimeraX 1.9\bin\Lib\site-packages\chimerax\atomic_lib\include" (attached at the end of the log) works.

The issue there is the "compatibility" operator (~=) for the version number for AtomicLib. This is an old bundle, and so it's back at version 4, when AtomicLib is at 14 in the ChimeraX 1.11 daily builds.

Here's how that operator works:

~= X.Y is shorthand for >= X.Y, == X.*

So, ~=4.0 means "no higher major version than 4, and at least point release 0"

This causes much strife in our packaging ecosystem.

The real issue is bundle builder not checking versions and catching this error earlier and making it clear. This ticket effectively duplicates #17635 (that ticket comes later but is more fleshed out than this one, so the ticket with the most work wins). I will close them both at the same time.
