Greetings, I am a graduate student in chemistry and I have attempted to download a plugin (in this case, ISOLDE) in the ChimeraX interface. My understanding is that downloading a plugin via ChimeraX directly should automatically initiate an installation of the desired plugin without any issue. However, I instead encounter a scenario where clicking the "install" prompt in the toolshed of ChimeraX simply downloads a file, ChimeraX_ISOLDE-1.8-cp311-cp311-macosx_10_13_universal2.whl and I do not know how to initiate the installation with this file. I have been attempting to install the plugin to little avail and have decided to report this in the event this may be resolvable. I suspect what happened is that you got tripped up by a secondary install dialog that appears after the bundle has been downloaded, and accidentally cancelled the installation. So the ISOLDE bundle is in your downloads directory but not installed.
If you go to the Toolshed again, and click Install for ISOLDE, the download will be skipped because it has already been downloaded. Then you'll immediately see the dialog asking you to confirm that you want to install it. Click Install, and it will be installed.
I agree that is a bug that you need to click Install twice, once to download the file from the Toolshed, and a second time to actually install it. I'm not sure if I'll get this fixed for ChimeraX 1.9, but I'll try.
