Unfortunately this is the expected behavior. Python does not support hot reloading easily out of the box. It may be good in the future for the ChimeraX programmers to evaluate packages like https://github.com/breuleux/jurigged and see what advice we can give to developers.
What I've done in my workflow to make it a little easier is configure my editor (emacs) so that I can kill and restart ChimeraX quickly, and then use its scripting features to test what I want to test.
