Weird graphics

Description
I am on Rocky Linux 9.4. Chimerax doesn't work normal! Neither the rpm package nor the flatpak package works normally. It flickers when clicking the mouse. Also, it is not showing materials properly (One click it shows normally, another click it shows as in printed screen).

Are you remote displaying ChimeraX? I see in the bug report your X11 display environment variable has a strange setting

DISPLAY=:99.0

The problem is almost surely with the OpenGL graphics rendering and if you are remote displaying it is very likely broken remote display. If you are not remote displaying it might be that the flatpak virtual environment has some problem accessing the graphics driver. But since you say the ChimeraX also does not work, I think that is unlikely.

Your Nvidia graphics driver for your RTX 3060 Ti is recent (July 2024) so I don't think it is causing the problem unless the installation of the driver is somehow goofed up.
