I guess I can never run another one in my lifetime. Even if I quit and start over I get the same message! Argh. Help. I assume the first one was actually done because it said there were 289 hits before the error displaying the results.

I'll fix the foldseek code so if an error occurs it knows it is no longer running and allows you to run another job. In the current version you'd have to restart ChimeraX.
The underlying problem is your test with 6q0t returned an AlphaFold model name that I have never seen before (with an "F8" in the name) so the code does not know how to parse it at raised an error. Thanks for finding that case. It may take a while to learn all the weird model names that Foldseek can give as results.

I figured out what the F8 means in the AlphaFold file name AF-Q96N23-F8-model_v4. It means "fragment 8" (from https://alphafold.ebi.ac.uk/download "For example, Titin has predicted fragment structures named as Q8WZ42-F1 (residues 1–1400), Q8WZ42-F2 (residues 201–1600), etc."). Files only have F1 unless they are from proteins with over 1400 residues and from humans, where the AlphaFold database chopped them into 1400 residue blocks and predicted them. So this is a very rare case, but it will be easy to make the ChimeraX foldseek code handle it.

Fixed.
Made parsing of alphafold hit names handle fragment specifier. ChimeraX does not currently allow fetching fragment Alphafold database models so if you try to open this one from the Foldseek table it warns that it cannot fetch fragment AFDB models.
Then if i try to run another search it says "fold seek search in progress, you can't run another one at the same time" (paraphrase, I can't figure how how to copy text from the log, it deselects when I try to use the context menu to copy selected text)
