mmCIF file reader should show at most one warning dialog

Description

The PDB file reader collapses all warnings and presents them in one dialog so the user does not have to click Ok to multiple (possibly hundreds) of warning dialogs. The mmCIF reader does not yet do this.

Using collating logger now.
