Eliminate is_het res attribute

is_het is format specific and should be handled by the appropriate bundles. To eliminate it, need to move PDB-specific connect_structure() from atomic into pdb bundle and implement generic replacement. Also need to have mmCIF write HETATM for non-standard residues and pdb do the same except also take optional list of non-standards to write as ATOM.
