The error is because you have a molecular surface that has no vertices. That appears to be because you tried to create a surface at too high a resolution and your computer did not have enough memory

I think ChimeraX probably created a surface with no vertices because of this, and later coloring commands then failed.

Current ChimeraX versions (1.7 release candidate is out) don't have this problem. I suggest updating from your old ChimeraX 1.3.
