Hi Luca,
Maybe “matrixcopy” to apply the transformation of one model to another, e.g. if map #3 with fit atoms #4 was matched onto some other map, then bring atoms along with:
matrixcopy #3 #4

The part I’m not sure about is whether the fit-atoms model #4 would need to be in the same coordinate system as #3 (previously saved relative to #3 and then read back in).
