Hi Rongjian,
I would expect you could do it in Linux the same way as in Windows. However, maybe you are trying to use only commands instead of the mouse? (It is still not automatic.) Commands to move and rotate are “move” and “turn,” and there are also other commands like “fitmap” and “match” that will result in a moved model. Command manual pages:

Saving models is covered in this page… including that you could save maps with the “volume” command and PDB files with “write”:

However, the map file does not include translation/rotation information in it, so just saving it as another map file will not do anything. It will still open up on the original position. To save a map in a new position, you would have to just save the whole session or make a resampled copy of the map, as explained here:
