On this question, if you mean the contour level that is automatically shown at first, 

"an initial threshold is set so that 1% of voxels (1% of the volume encompassed by the data region) lie above it”

This is just to give a reasonable initial display.  In general, you should adjust the level as appropriate to illustrate your specific data.
