Hi Oleksiy,
The "matrixcopy #1 #2" command should do what you want. It does not matter that the voxel size is different. The matrix being copied is one that transforms the model physical coordinate system (usually in Angstroms) to the world coordinate system (also in Angstroms). The voxel size is how grid indices are converted to physical units (Angstroms) and is not a factor for aligning the two maps with matrixcopy.
