Hi Benjamin,
Since "stick scale" is for the whole model, if you only want to affect a subset of bonds in the model, instead change the "bond radius" of only those bonds. The product of these two values is the resulting display stick thickness.
You could change the bond radius by using the "setattr" command or by selecting the bonds and then using the Selection Inspector (inspect Bond, change "radius" value). Here is an example of using the "setattr" command to increase the bond radius of residue 12 in chain A:
setattr b radius 0.5 :12.a
