Hi Halina,
You should really use the Help->Report A Bug menu item to report bugs/problems. Your report is actually a classic case why -- I don't know what version of Chimera you are using and therefore don't know if you are referring to the 1.6.2 "Model Loops" tool or the 1.7 "Model/Refine Loops" tool (they are considerably different)! I will open a ticket in the Chimera bug database for your report and we can work from there.
My best stab at what the problem is from your description is that you haven't provided the correct path to your Modeller binary, regardless of which tool you were using.
