Hi Justin,
You can freeze/unfreeze just certain models so that only some of them
are movable with the mouse. In Chimera we call it "activation" or
"deactivation" for motion. This status can be toggled with the
checkboxes under the Command Line or the (A)ctive checkboxes in the
Model Panel. Both Command Line and Model Panel are in the Favorites
menu by default. Activation can also be adjusted with the select
command.

If the models have atoms, you can fit the atoms using the "match"
command, or various other methods:
