To my eye, a 100-bp nucleic acid structure built by Chimera looks pretty straight. I would guess that any slight bend/tilt is due to cumulative roundoff error in the transformation matrix as it places one base pair relative to the next. If you need something absolutely straight, two possibilities are: 1) minimize the structure afterward [steepest descent steps only; conjugate gradient will take forever], or 2) use another nucleic-acid builder, such as the "nab" program (<b class="">n</b>ucleic <b class="">a</b>cid <b class="">b</b>uilder) from AmberTools (<a href="http://ambermd.org" class="">ambermd.org</a>).</div><div class=""><br class=""></div><div class=""><div class="">--Eric</div><div class=""><br class=""></div><div class=""><span class="Apple-tab-span" style="white-space:pre"> </span>Eric Pettersen</div><div class=""><span class="Apple-tab-span" style="white-space:pre"> </span>UCSF Computer Graphics Lab</div></div><div class=""><div><br class=""><blockquote type="cite" class=""><div class="">On Nov 25, 2020, at 10:12 AM, Andreas Göransson <<a href="mailto:andreas.c.goransson@liu.se" class="">andreas.c.goransson@liu.se</a>> wrote:</div><br class="Apple-interchange-newline"><div class=""><div style="font-style: normal; font-variant-caps: normal; font-weight: normal; letter-spacing: normal; text-align: start; text-indent: 0px; text-transform: none; white-space: normal; word-spacing: 0px; -webkit-text-stroke-width: 0px; text-decoration: none; font-family: Calibri, Arial, Helvetica, sans-serif; font-size: 12pt;" class=""><span class="">Hi Elaine, and thank you for your fast reply! </span></div><div style="font-style: normal; font-variant-caps: normal; font-weight: normal; letter-spacing: normal; text-align: start; text-indent: 0px; text-transform: none; white-space: normal; word-spacing: 0px; -webkit-text-stroke-width: 0px; text-decoration: none; font-family: Calibri, Arial, Helvetica, sans-serif; font-size: 12pt;" class=""><br class=""></div><div style="font-style: normal; font-variant-caps: normal; font-weight: normal; letter-spacing: normal; text-align: start; text-indent: 0px; text-transform: none; white-space: normal; word-spacing: 0px; -webkit-text-stroke-width: 0px; text-decoration: none; font-family: Calibri, Arial, Helvetica, sans-serif; font-size: 12pt;" class="">Yes, I suspected that it was not available, just wanted to make sure that I got it right.
