Hello,

In the Find Clashes/Contacts tool, clicking "Designate" is only one step. You still have to click the "Apply" or "OK" button at the bottom for anything to happen. For a step-by-step example of using Find Clashes/Contacts, see this tutorial:

Your gro file may have some problems, but it is impossible for us to guess what they are without seeing it. To send it, please use the Chimera menu: Help... Report a Bug. Using the bug-reporting dialog, please enter a short description of the problem, your e-mail address, and also (most important) attach the gro file.
