Hi Shinjini,
It may be a bug with the POVray part of saving images, which is not used often.  In general to report a problem you should use menu: Help... Report a Bug, since that would tell us more about what version of Chimera and what kind of computer you are using.

However, I strongly recommend just using Chimera for the rendering (not POVray) to make figures for publication.  I personally find I can make much clearer and nicer images that way.  If you want shadows in the images, you can turn them on directly in Chimera, e.g. command: 

set shadows
