Maybe you mean you are using the “autodock vina" tool in Chimera, which connects to an outside web service running the Autodock Vina program.  Still, it is unclear to me whether the message has anything to do with Chimera, since as far as I know it doesn’t do anything with babel types.  It sounds like some atom type is unrecognized, but that’s just a guess.
