Dear Armin,
I’m guessing you are using an input attribute definition file:

As the messages show, it is simply that when the file gives :259 that specifies two residues, :259.A (259 in chain A) and :259.B (259 in chain B). That should be fine if you want both those residues to get the same value. However, the messages you showed makes me think your input file contains:
match mode: 1-to-1
You could just remove that line (or change "1-to-1" to “any”) to assign the value to both residues. Or, you can change :259 in the file to :259.A or :259.B if you really did want only one residue to get the value from each row in your input file.
