Hi Jim,

  That is a bug.  The segmentation actually does save the colors.  The problems is if you use the Actions / Color menu it changes the color that is displayed, but the color that the region remembers is not updated -- stays at the old color.  I'll try to fix that tomorrow.  Send us your Chimera problems and we'll fix them fast if we can.  Sorry you had to do that tedious recoloring so many times.
